General rule of thumb that most people swear by is use mod organizer... but I'm a weirdo who's had a ridiculous amount of experience modding without it, and who's got skyrim backed up on an external harddrive anyways so I can delete/reinstall it in 5 minutes, and between that and the fact that I'm weird, I basically don't bother with MO unless I'm unpacking something. But almost all mods follow a basic installation structure that makes them fairly simple to install once you get used to it.
When you unpack a mod, look in its folder. If you see a whole bunch of folders, generally that's meant for customization through MO, and you should install those with MO(it's not impossible otherwise, but it is a massive pain to explain. If you want to install them to your skyrim folder itself, unpack them through MO, then move them from MO's mod folder to Skyrim's Data folder, and they should run.). However, for mods that do NOT have a ton of customization, they will generally have a folder simply listed as "Data". If you see that, chances are very good you can just drag and drop that into your Skyrim folder(Where the game itself is), activate any ESP files, and play the mod. Similarly, you might see an esp, or folders listed as "Sound, Meshes, Textures, SKSE, or Interface. Those can be dropped into the data folder, which is inside your skyrim folder, and once you activate any ESPs they should run.
Those two tricks should cover about 95% of the basic part of installing Skyrim mods correctly. What's left is of course, working on their compatibility with each other, but for the most part as long as you have only one mod for each basic thing(So one major sound mod, one landscape mod, one town mod, one overhaul, etc.) and don't use a lot of mods that try to force skyrim to become something it's not(Frostfall and Sexlab can be used together, yes. But they're both fairly script-heavy, so you might not also want to run Ineed, bathing in Skyrim, and a dozen other script-heavy mods), you'll probably be able to get Skyrim running pretty solidly. Obviously through this method you'd need to delete your skyrim folder and reinstall if you want to easily remove your mods completely, but it should get everything working.
