Ever since the incident with Glados at Apature Science, additional safeguards have been added against such things happening again. There was no telling what that system truly wanted, why she killed the staff, or what her eventual goal was...
This facility had multiple core AIs, each one set at odds against one another, each one designed that if one of the others attempted to take over or do something unusual, she would try to stop the others. It was embedded into their programming, stopping one another from going beyond the rules was a required task.
